I could not find any Preferences setting that appears to me to be affecting this. - If you have added that reference to your project then it will definitely work.
- In my case I was mistakenly ending up with a project->JAR dependency rather than a project->project dependency.
But I dont know how to resolve this error. I had to change the Next Input Method in Settings Manager–>Keyboard Input Methods–>Next Input Method field. However, I've had this problem on MacOS as well as with Europa and Ganymede. Can't you do the same thing by including utility classes in separate package within your web project? I notice that Eclipse misses finding some references sometimes. I have right clicked on dependent project choose preferences->java build path then removed dependency from Libraries tab and added same dependency to projects path.

Have you setup an EAR file with which to deploy the java project and the web project (not applicable if you are deploying to a servlet container such as Tomcat)? Kepler didn't have this turned on by default. What steps did you take to reference one project from the other?
